13 (I). FBI → SD → gm9/out → <date>_<serial>_system tickets_(<region>)_000 → <current directory> → Install all tickets
13 (II). FBI → SD → gm9/out → <date>_<serial>_dsiware_000 → <current directory> → Install all CIAs
13 (III). faketik (run once)
13 (IV). Cthulhu → HOME Menu software management → Unwrap all HOME Menu software
14. HOME Menu → System Settings → Other Settings → System Update

• Sys 11.5.0-38E → Sys 11.13.0-45E

15. GodMode9 → (HOME) button → Scripts... → CTRTransfer (Type D9) → DSiWare CIAs & Saves → Restore Saves → choose the 'dsiware' folder.
16. Play a DS or DSiWare game.
* 17. Look for these files on the SD card. If they're not there, then you're finished fixing the o3DSXL's 3DS firmware.

• sdmc:/gm9/out/<date>_<serial>_dsiware_000/dsiware_missing_titles.txt
• sdmc:/gm9/out/<date>_<serial>_dsiware_000/TWL backup/twlnand_missing_files.txt

Now you've fixed your 3ds xl's firmware, so proceed with Finalizing Setup to finish setting up homebrew.

Boop is very good for transferring/installing .cia files with FBi on your 3DS Device.

Updating .cia games is safe, although doing so from the eshop might get you flagged for a ban. Even so, Nintendo hasn't given out a known ban on 3DS in quite some time, so I believe you're safe.

Nobody has ever been banned for updating a pirated game from the eShop. Updates can be installed from the eShop without even owning the game, and it doesn't check anything about the game.
