NES and SNES classic controllers could work well, but idk if they have native support. You can use HID to vpad to use a ps4 controller or something, and you could also try a gamecube or wii u pro controller. Note that you will have to use VC injection for n64 and gc(nintendont will work, but i recommend injection), as they cannot be emulated. Although, the gamepad is fine.

Don't really have one controller to recommend, though I've used several. I always enjoyed the thought of having a similar controller to the systems I'm emulating to have the most genuine experience, though, so you could consider that since a lot of manufacturers remake the old controllers for new systems, like retrobit, hyperkin(cheaper). 8bitdo also have a good reputation so you could consider one of those. For smaller controllers I like PowerA though some people complain about their quality. I especially enjoy their version of a Wii U pro controller since it is more comfortable than the nintendo wii u pro controller, and I don't have the smallest hands at all, I can easily play more than an octave on a normal sized piano. I just enjoy the ease of pushing the shoulder buttons on the smaller controller.
No, the Wii U Pro controller does not work on all homebrew emulators on Wii. Some do. I believe FCEUGX, Mupen64 or whatever the N64 emus are called.Ok I’m thinking maybe get the The Wii U Pro Controller then? Does that work on homebrew emulators on wii I have one of the hacked already?

This is probably the controller that has most compatibility across Wii and Wii U when it comes to VC on both systems and emulators on both. I'd say the Classic Controller, not the pro, is better because of it's analog l and r shoulder triggers that some gamecube games use, like super mario sunshine or Paper Mario TTYD. Although the CC Pro is probably more comfortable however as I said it lacks the analog triggers. I've only used the CC and it's not bad at all but be aware that the shoulder buttons are like the new 3ds'.Classic Controller Pro is one of the best controllers i've ever used for pretty much any game.
Pretty much unchanged since the NESGameboy Advance SP. Best D-pad ever created.
