Homebrew A Few O2DS Problems that Need Fixing

So, I've got a few problems that need fixing:

Minor Problems

-gm9 won't build CIA files from game cartridges
-2DS can now boot without the SD card (not really sure if that's really a problem)

Major Problems

-FBI only partially installs CIAs (have to install CIAs several times for it to fully install; This applies for all CIAs)
-Can't back up NANDs

Possible Causes

-I experienced problems after accidentally leaving Twilight Menu ++ on overnight and had to format my SD card the next day
-Maybe a specific Homebrew application?

Things I've Already Done

-Uninstalled and reinstalled gm9
-Made some room in my SD card

Maybe I need to do something about luma3DS?

This might help:

I had originally backed up all the files I could from the SD card to the computer and, once I had formatted my SD card, put all the files that were transferred back into the SD card. There were about 30 files that couldn't be transferred. I had assumed, at the time, that these were the corrupted files.

Well, so much for easy answers. If the SD card is fine (and definitely has enough space) but you can't backup your NAND, then that suggests that the 2DS can't write to the card for some other reason, or that your NAND is failing somehow.

Do the backups stop right away, or only stop after reaching a certain percentage? In the latter case, is it the same percentage every time?

Are you using a full-size SD card, or a microSD card with an adapter? If it's a microSD, then when you tested the card, did you have it plugged into the same adapter you use with your O2DS, or a different adapter (or no adapter at all) ?

When you say files couldn't be transferred, do you mean transferred from the card to the computer, or do you mean back from the computer to the card? Also, which files are they, specifically?

Also, how big is your SD card?

Well, the CTR NAND stops after a certain percentage (I would say about 15%) and the TWL NAND doesn't start at all.

I use a microSD with an adapter. At first, I was using the adapter that came with the card. Then, after I noticed the 2DS couldn't read the SD card, I noticed the SD card was chipped in a specific part where it would transfer data to the 2DS. Figuring that this was the problem, I threw the adapter away and replaced it. Then, my 2DS still wouldn't read the SD card. But it is the same adapter I used while formatting the microSD card.

From the SD card to the computer. I had never bothered to check the files, but I noticed my games, emulators, and badges were gone when I rebooted my 2DS. gm9, FBI (in the H&S spot, although it instead had the FBI logo...), and the luma folder were still there. I still had search for lumaUpdater, though.

Also, how big is your SD card?

32 gigabytes.

Your SD card is physically, visibly damaged, and you didn't think it was worth mentioning this earlier..?

At this point it seems distinctly possible that your SD card might still be usable with your PC but not with your 2DS. Rather than keep messing with this, you should probably get yourself a new SD card. (They're cheap enough, especially if they're only 32 GB.)

Well, you should probably get a new adapter, then.

Things like this don't normally get visibly damaged. It is possible, but unlikely, that the SD card reader inside your 2DS also got physically damaged, in which case the only solution is to either repair or replace the SD card reader. But the first step in diagnosing such a problem would be to get another adapter that isn't obviously damaged.
