Homebrew My 3DS Games dissappeared

Hey! A friend of mine told me that he had a trouble with his 2DS. He was installing a game with Socket Punch and an older version of FBI (here is the link of the application https://gbatemp.net/threads/release-socketpunch-fbi-network-cia-installer-for-android-pc.412174/) and he got an error. After that, he went back to the Home Menu and all the games and CFW apps installed through FBI were gone. Since this happened to him once, and he "fixed" it by installing the .cia file of FBI by using Rosalina's Menu (the one you open by pressing L+Down+Select) and changing the Download Mode app to the Homebrew Channel, he tried to do the same. However this time he got an error again, trying to install FBI.

So far we haven't been able to find a solution to this, so help is very appreciated.
About his 2DS, he installed CFW with the guide of https://3ds.hacks.guide/, he has the latest version of the 3DS software, the 11.10 and that's about it. If you need information, feel free to ask for it.

The backup was made when I first hacked the console, before adding anything, so yeah, he'd lose pretty much every game. Would saving the folders inside "title" in the Nintendo 3DS folder be enough? I mean the game folders, which have the save files too.

I haven't been into the 3DS world for several years already, so my memory is not good.
But even if the games "disappeared", if the actual data is still there, can't you just use that save data extraction tool whose name I don't remember to copy/decrypt all game data, then restore the NAND backup and update, then restore the extracted save data?

PS: was the tool name JK Save Manager? I don't remember anymore.

But even if the games "disappeared", if the actual data is still there, can't you just use that save data extraction tool whose name I don't remember to copy/decrypt all game data, then restore the NAND backup and update, then restore the extracted save data?

PS: was the tool name JK Save Manager? I don't remember anymore.
The only tool I remember using for making save files backups was Checkpoint, and it cannot be installed because FBI will give an error.

I read about a similar problem once here. (Despite the title of the thread, it has nothing to do with updating to 11.10.)

One easy thing to try would be to use a PC to copy all the files off the SD card and then copy them to a new SD card. (I suggest using Roadkil's Unstoppable Copier to avoid causing further problems.) Make sure to test the new SD card with h2testw first. With any luck, this is all because of a corrupted file somewhere and skipping the corrupted file will solve the problem.

If that doesn't fix things, then as discussed in that other thread, you can try using gm9 scripts to restore the internal 3DS database.

If all else fails, you can still recover the save data on the SD card using a PC (without installing Checkpoint or anything else). All you need is your movable.sed, which is either generated during the hacking process or can easily be extracted from a recent NAND backup or alternatively essential.exefs (which GM9 generates automatically).

I'm back from trying a lot of stuff.
First, we checked two SD cards with h2testw, both were fine; and also used the copier you sent. It still doesn't show the games and FBI can't install nothing, so I think the issue is not a corrupted file or SD card.
And second, we haven't tried the other method, so we can't confirm that part.
We are stopping for today, tomorrow we will try with the CTR Transfer.

Did you check both cards while they were fully empty and copied the contents back afterwards?
