Oh, is your 3DS a EUR or JPN region?
  • Nintendo 3DS/<ID0>/<ID1>/extdata/00000000/000002cx
  • Depending which region your 3DS is, 000002cx will be:
    • JPN = 000002cc
    • USA = 000002cd
    • EUR = 000002ce
    • CHN / TWN / KOR do not have themes
  • Extdata information from:

:!: If you have an standard size SD card, verify the Read-Only switch is on the off position. Check again if you can delete that folder.

However, if you have an micro SD or that the switch is not locked.
  1. Copy everything off your SD card onto your computer.
  2. Reformat your card with SD Memory Card Formatter.
    • Note: If this doesn't work, your card may have worn out and expired, locking itself in Read-Only Mode to try to protect your data. This can't be fix, and you have to replace your SD card.
  3. Reformat your card again as FAT32 + 32 KB cluster size. Use guiformat if it's bigger than 32 GB.
  4. While it's empty, do a Full Write + Verify Test using H2testw to check for hardware defects.
    • If the card instantly passes the test, this means failure of the above Read-Only Mode.
    • If at any moment the test reports an error, the card is either fake or has a failed NAND cell.
  5. Should the test result comes back clean, delete the *.h2w files. Copy everything back on and continue the above theme extdata repair guide.

So I found a way to fix this, at least on mine. Boot into Luma3DS by holding select while booting and enable game patching, note that it does not have to be disabled and reenabled to reset a theme, that can be done normally through anemone
* I use a 200gb fat32 32 parcel size sd card
*shuffle does not work with just this, for shuffle disable game patching install all of the themes you want then *reenable it* if you don't you will not see any change
*may take a while to load gba games

  1. Copy everything off your SD card over to computer.
  2. Quadruple reformat your card. For your 200 GB, use 64 KB cluster size.
  3. If it has never been tested before, full Write + Verify the empty card with H2testw.
  4. Once the card is ensured to be free of hardware defects, delete the *.h2w test files.
  5. Before adding back your main files, build a temporary setup.
  6. Install several example GBA Virtual Console games to check for graphical wrapping glitch bug.
  7. Attempt 10 full themes shuffle with Anemone3DS.
8A. If the test setup works with both GBA VC and theme shuffle, copy back your main original setup.

-or-

8B. If the test setup doesn't work, quadruple reformat again but this time reverting back to 32 KB cluster size.
9B. Copy back your main setup.

Thanks for the advice, though I found a way to fix shuffle and it just takes a bit to load gba games, my issue is my computer is a potato and would take 5+ hours to do that, so this is a faster way for me, I appreciate it though

Excellent. Thanks so much for this. It did the trick for me. Previously I couldn't change themes, using a 256gb fat32 microsd card on my N2DSXL with updated luma and 11.12.0-44E firmware.
By the way my console takes rather long seconds at each reboot, showing blank screens until finally game icons finally show up on 'the desktop'. Is it caused by the size of my microsd card ? (genuine Samsung Evo Plus).
Thanks.
