On the test everything said no errors were found and I don't have more then 300 titles installed.

I could be wrong, but it might be a problem with your SD card. I'm assuming you've just got a basic B9S + Luma setup, without emunand. I would recommend copying your files to another card if you can and seeing the results. I had a faulty SD card in my 3DS, it would pass all tests but sometimes wouldn't read. I'd have to reboot my 3DS two or three times before all of my games would show up. Copied all the files to a new card and I no longer have any problems.

I'll try using a new SD Card now and see if it works.

Other than having to completely force turn off the 3DS no.
Force turning the 3ds off has a small chance to corrupt or delete apps installed to the SD card (I've had it happen a couple times on stock firmware before getting cfw).
However that doesn't explain the system apps going missing, do they still show up in FBI's title list by any chance?

turn on 3ds with no memory card in. if system apps are still absent turn off the 3ds then turn on the 3DS while holding A+R+L+Up(DPad). this will start recovery mode to reinstall firmware. its safe if you re already on 11.6 B6S. this will almost surely fix your problem.

On the subject of button combinations, another one to try would be L + R + B + Down while booting. This will reset home menu management information, restoring all app icons to their original positions (This may delete all your layouts and stuff as well, make a backup if you care about those)

I remembered it from way back when, I used to use it for various things like clearing themehax. It was tough to find a source that actually mentioned it (I was going off memory). This feature doesn't seem to be documented very well for some reason.

I did the Home Menu Reset button it seems to put me on an infinite loading loop. I am still waiting as I posted this.

this happened once in the past for me and i fixed it by installing the update files like we used to to downgrade back in the day. im not sure if this is still safe (probably not) or if there is a newer way as ive been out of the loop for a while but basically find the system settings file online and install it (ask for help from others first) and i think that should work. Hope this helps a bit

I have tried to do so but instead it doesn't boot at all.
That's really weird, do you have a nand backup you can restore by any chance?

These days it should be perfectly safe if you have b9s, since that allows you to recover from any manner of messed up system files through a ctr-transfer or nand backup restore.

ah yea true. I know that the whole upgrade/downgrade process was much improved in the past couple years, but is there some way he can just install a section of what was it like CTRtransfer or something? otherwise old method is worth a shot ig
