I was hoping to find out if there are tools like pk3ds and PKHex on Linux. I know that I could try wine... but people say they don't work. I have a strict limit of 8GB of storage space. (Not including my OS). Any ideas?

It doesn't look like a super complicated project. Are you sure it doesn't work in wine?

I believe mono can be used to compile C# on Linux, but I'm not certain how big of a workload that is.

Yeah, whenever you try to load a folder on pk3ds, it doesn't load. PKHex freezes when trying to run it.

I found ctrtool to help with extracting the romFS and exeFS from the ROMs. I just need an editor now.

Is the folder you're trying to access on the wine virtual drive?

Yes, it is.

It allows me to pick a folder from the Z: drive. That is my USB that has everything on it. (Even my OS)

Ahh. That explains the weird restriction of 8GB. How is the drive formatted? Have you tried running "chmod 777 +x /usb" where "/usb" is your mountpoint?

OK, I am not very educated in all of this. So I will explain everything that I can. I am running XenialPup64 7.5 from an 8GB USB that is formatted to ext4. All I want to do is to be able to install ROM hacks for Pokemon games on the 3ds. I found that ctrtool works on Linux. Makerom works on Linux. 3dstool works on linux. So I can build the .CIA for the rom hack. But, I can't randomize it using pk3ds. PKHex is something that I would like to use, but that is optional.

Nope. I got an OLD Dell Latitude XT without a hard drive.
I know bugger all about pokémon. But it sounds like an interesting topic to explore. I'll take a closer look and see if I can find a way to get it working. If nobody offers you a working solution in the mean time then I'll get back to you.

OK, I will continue to search too.

I know this doesn't help you with your problem, but I recommend you use fuse-3ds if you want an easier alternative to ctrtool.

PKHex freezes when trying to run it.

At least running the program works fine for me, but I don't have a 3DS pokemon game to test it with. I downloaded the mono version if that makes a difference.

Are you using Linux?
