No. All NNIDs associated with the console will be transferred regardless if they are signed in or linked to the console. They are linked server side as well, and transferred the same. The only way to retain the NNID on a specific console is to do a reverse system transfer after 7 days, or calling Nintendo.

It's not. It's stored in the TWL NAND partition.
