I've got a n3DS with A9LH. I'm wondering, is it possible to run an emulator as an A9LH payload? I'd like to have the option of booting directly into a SNES emulator.

No. everything needed to run the VC or a homebrew'd emulatoris loaded from the OS, and the OS isnt running that early in.

I thought as much. Ok, what would be the best option for booting as quickly as possible to an emulator? This is for a project where the 3DS will be used to run the games but won't be accessible itself, so I'd like it to boot to the emulator with no intervention from the user.

Menuhax that launches the emulator is my guess but I wouldn't be sure how to implement it. Only way if you want no user intervention - but would require a lower firmware version.

That would work - I could just replace /boot.3dsx with a 3dsx SNES emulator. But I'd rather use a CIA version if possible as it would perform much better.

What about any of the home menu hacking things? Can they be used to launch a CIA after booting the home menu?
In theory you could patch the home menu with cfw to autoboot an installed title.
But nobody has done that yet to my knowledge.
Certain 3ds carts have a setting in the header (or somewhere I don't know exactly) that tells the system to auto boot the cart on startup. An example is various demos like the Oot not for resale demo. I guess with a cfw with signature patching you can get an emulator in .3ds format with that autoboot setting and put it on the first slot in a sky3ds. In theory it would then autoboot your emulator whenever you start the 3ds with the flashcard in. But buying a flashcard for home brew is rather expensive and redundant.
