ROM Hack Games are missing

So my friend also knows about the 3ds hacking scene and he had his hands on my n3dsxl (11.3 a9lh and Luma latest hourly) and he told my my 3ds was "slow". I said don't do anything but he went ahead to restore my nand.bin with Decrypt9.
All of my games are not showing on the home screen and the system settings says I have roughly 46 thousand blocks (bout 5.5 gigs) and I am using a 64gig SD card.
Any help? Each response is very well appreciated.

You lost all of your tickets that were stored in the nand, so you can't use them anymore.
Is quite possible you also lost you save data, but perhaps there is some way to recover it that I don't know about.
All your games and save data are still on the SD, in the 3DS folder, but they are encrypted and not accessible by your 3DS because you erased the tickets.
The simple solution would be to kiss bye bye your save data for good, delete the 3DS folder in your SD card and start installing CIAs again.

1. How old was that nand.bin?
2. If he knows about the hacking scene, he should have known to make a nand backup first before restoring
3. If you told him not to do anything and he did, i would reconsider how good a friend he is?

Ok, did he do a system format?, cause if he only restored a previous backup of the nand, it should show the games installed from that time, unless he did a system format (and i bet he did)

That won't work.
Perhaps try deleting the small folder and restoring again a backup of you nand from yesterday or so.
If your only nand backup is from before you started installing games, you are out of luck.

I can't tell as I haven't gone through that, but I think your system will refuse to use the big folder in 3DS completely. Every time you try to delete the small one it will create a new one and avoid using the old big folder.

I suppose that won't work, but you are free to try.
AFAIK the only "solution" would be restoring a recent nand backup.

It might work. I believe installing the tickets should be enough to get the 3DS to recognize the SD card content. Your saves should still be there as well as long as you only reinstall the tickets. If you reinstall the full game, it wipes the save data.

That definitely won't work. Most likely the small folder is left over from a previous "install" (from before a system format) and isn't even being used anymore. Anyway the encryption on the two folders is totally different so only the one with the correct encryption is recognized.
I'm backing up my 3ds SD card at the moment. Then I'll have to reinstall fbi via health and safety app.
