Hacking EmuNAND Problem

Sometimes, when I access my EmuNAND from Gateway Mode to Luma3DS (a9lh) or vice-versa, all the games organized in folders or unwrapped are now out of their folders and wrapped. How can I fix this? It's annoying because I have more than 100 games, all in folders and unwrapped.
 
Sounds liked linked NANDs. Format your SysNAND. Or just configure Luma3DS to also boot into your EmuNAND. I guess.
Both of them boot into EmuNAND. It happens when I'm on Gateway Mode EmuNAND, power off and then boot into EmuNAND via Luma3DS or vice-versa.
 
Are you absolutely sure? One of my 3DS systems also has an EmuNAND, and I have booted into the EmuNAND with Luma3DS just fine, and then switched back to GW, and I didn't get the symptom you are describing.

Check your Luma3DS config again.

Yup, Autoboot SysNAND unchecked. Also went to the System Settings and it says "Emu 11.2.0-35U".
 
Hmmm. Odd. But is your SysNAND unlinked from your EmuNAND? If it is, then, I honestly don't know what's causing the issue then.
I don't think if a clean SysNAND matters if it's unlinked or not (Bought N3DS, downgraded and installed a9lh straight ahead, been using EmuNAND since then). But I'll format my SysNAND to see if the problem gets solved.
 
Tried to do this on EmuNAND, ended up formatting it. Good thing I had a backup. How do I force GW to boot into SysNAND?
Oh damn, I forgot. You'll need to use another SD Card that doesn't have an EmuNAND to boot into SysNAND GW Mode. I am not sure there's another way.
