So, I'm trying to get GBA, Snes, and DSi games to run without that error message popping up.
I went through all but one step on how to do so. But I'm stuck.
I need to install my desired cia's to sysnand. (I already installed on the emunand) What tool do I use for this? I tried with BigRedMenu, and FBI, which didn't have the option from what I saw.

But I can't find an option for installing the cia to the sysnand

You need to run a CFW on sysnand. When booting the CFW, press the options menu payload button (L/Select, depending on the CFW you use) and select the Boot on SysNand option. Then use homebrew/a cia manager installed to install anything you want.

Btw, I'd recommend you to install a9lh following pailect's guide and forget about this problem ^^

You need to run a .cia installer from sysnand itself.
Daaarn... why do I have to be lazy today?
Oh, I just discovered a bunch of a9lh files on my SD. I honestly cant tell if I had accidentally installed it or not (was only aiming towards luma..cause..lazy lol)
How can I tell if I have it or not?

You can't install a9lh by mistake as you need to downgrade to 2.1 to install it and then restore a back up keeping it. Do you have a file called "arm9loaderhax.bin" on the root of your SD?
