What happened before the freak out? Did you update anything or run anything new? any errors or problems? Or was it just running smoothly, turned off, then when turned on your stuff didn't work?

Was it there before? And are you certain you're booting the same NAND (I.e. Not booting an emunand by mistake).

Is FBI listed in System Settings under 3DS Software?

You may need to put the SD card back in after booting up to the Mini CFW (if it's even there).

Yes. But check the above first. Though it does sound like you've somehow lost A9LH on this 3DS.
