I am using this as of now: https://gbatemp.net/threads/dumping-and-injecting-gba-vc-saves-with-agbsave9.421836/

When I have to run gen_rom it just gives me this error:

I do have the "modified" gen_rom version since the one that comes with it supposedly doesn't work according to the guide

Any ideas/suggestions?

This happens because you are using Python 2.7, try updating to Python 3.5 downloading it from here and try again.

Also, next time, you should ask the question on the Official Thread for AGBsave9.
