You can install updates through eshop. In my experience if you install an update via cia, you can't get any other updates from eshop, even if you delete the old one. This is because the cia writes a generic ticket which doesn't match. Deleting the update doesn't remove it.Title states the question. What? I'm talking strictly games and software. The eshop doesn't care where you got your fw. It gets signed to your system regardless.I have a n3DS, and I used cia's to update back when the 9.6 update hit and n3DS couldn't update past 9.5. I had to rely on CIA files to update.

I suppose the dilemma is that there are a few games on which I would pirate DLC (Hyrule Warriors) while also there are games where I want to pay for DLC (Fire Emblem). So a game that was updated through eshop doesn't support pirated DLC?
Do you know if going to eshop in general deletes CIA update/DLC installs, or does it just delete them for the game you are trying to update?
You can pirate dlc on eshop updated titles. You may have to reinstall it after another update though.
Going into the eshop doesnt effect your software until you try to update or repair a pirated cia.

Even if you're one of the few people who legitimately use piracy to "try before you buy", you'll have to settle for a physical cart and no DLC.
It's my understanding that some people are looking into editing the title.db which would us to delete the bad tickets.

We were only locked out of eShop for a short period of time. Then we figured out how to spoof our firmware so we could access eShop from 9.6
