Well, I just downloaded the 2.1 package from Plailect's guide and ran sysUpdater 0.4.2b as a .CIA on sysNAND through miniPasta, switched the console back on after ejecting the SD card, put it back in when while inside the browser, performed the OTP dump, upgraded to 6.1, ran Decrypt9 from the browser and restored my NAND backup.
May I ask what did you use to update to 6.1?

Top tip for everyone, though:
http://3dsdb.com/ and search for 6.2.0. Pokemon X and Y update to 6.1.0, and that'll do the job too.
And don't try to update an N3DS through cartridge or System Update.
As everyone else has already discovered, update prompts will try to update you with O3DS firmware and you'll end up with a brick. It's kind of hit and miss, apparently. It's better to just use a version of Decrypt9 built for 2.1 anyway.

I was able to update my n3ds Xl from 2.1E to 4.5E using a Animal Crossing new leaf cartridge, and after that I used the gateway browser load method to launch Decrypt9's Launcher.dat to restore my sysNAND

Yeah, everything seemed to install for me, but I'm now stuck on a black screen. Not sure if it's suppose to auto reboot after finishing or if it needs a power off.

Only stayed on the exploiting arm9 message for a second and then changed to others.
