Hacking Installed too many cias...

Hey, I just tried to install like 300 .cias with BigBlueMenu into my EmuNAND (It were VC ones, I know it was pretty stupid), everything exept eshop, system settings, H&S (FBI Injected) and the game slot where somehow overwritten, I looked onto my SD Card and it seems that everything I had installed before is still there, I have tried multiple things, but either the VC stuff or nothing appears in the menu:
-Deleting the titles from SD --> The whole VC stuff is still there, but launching just tells me to redownload it from eshop.
-Inserting NAND backup before I screwed everything up --> Nothing there exepct the things I mentioned above.
-Replacing extdata with one I had a while ago from an old backup of my microSD. --> Theme etc. was reverted, but nothing else changed / appeared.

So, does anyone know where stuff like the positions in the home menu are stored and is there any way to revert it back (just want my saves back, I can install everything expect that manually.) or am I just screwed? As said, I have made a NAND backup before installing the VC stuff and I have an old SD Backup where everything was still intact.

I cant help you, but thank you for doing this before I did.. I wanted to have over 200 CIAs on my n3ds so now I think ill pass.

You're fine if you don't make the same silly mistake OP did. You can't install VC games on just emunand. It must be installed on SysNand as well.

Just to clarify for future readers, that's only GBA/DSi that needs to be installed to both, not GB/GBC/NES. Correct otherwise, though.

I just installed NES and GB ones, so yeah, that can't be the issue.

There is a 300 title limit on the 3ds, should have did research before doing all this

So after one day of trying I got my saves finally back, for future references I'm gonna post what exactly I did:
-Moved SD:/Nintendo 3DS/<EmuNAND ID> to my computer.
-Booted 3ds, let it create new files.
-Installed everything back from eshop, cias etc.
-Updated everything
-Started everything once and let it generate new save files (just to be safe)
-Put SD back in computer and got into SD:/Nintendo 3DS/<EmuNAND ID 1>/<EmuNAND ID 2>/titles
-Replaced the "data" folder in each tile with the one I had before.
-Profit!

At least I have learned something in the end.
