Is similar to your error.
I imagine you either placed or set up rxtools files/folders incorrectly in some way.

remove/wipe your sd card

edit: Emunand, EMUlated nand, it's on the sd card not your 3ds itself

Ah ok, correct me if im wrong but wouldnt that lead to an incompatible sd card if you restore your old sd card data to the formatted sd card?

I imagine you either placed or set up rxtools files/folders incorrectly in some way.

I imagined that too, I downloaded again the firmware.bin with the python tool (for some reason the MD5 doesn't match with the one in the post), and tried it on all the folders I could (sys, system and data) and still NATIVE_FIRM error 4 when loading the rxtools menu.

It could if you are simply copy pasting it.
The safest way to backup a card is to create an image of it as you can fully restore this later.

Or if your nands are unlinked you could probably just delete the folder in \Nintendo 3DS that is associated with your emunand without any trouble. If they are linked your sysnand and emunand may share a folder in which case it would be dangerous.

You're sure you have everything positioned right? slot0x25KeyX.bin?
