The only thing CHMM2 should create it's settings.cfg to save in-use colors (and in next release, in-use view mode)

I'm using the release version as well, and this doesn't happen... Are you sure it's not something on your computer? Tried deleting it by putting the SD card in your computer?
I'm positive. I tried it both via FTP and by manually plugging the SD card into my PC.

Rename the Themes folder and make a new one. Don't put anything inside the new Themes folder. CHMM2 doesn't create any folder called "New folder", so this is very strange.
 
Is it possible to shuffle between themes you buy on the theme shop and custom themes? I know OP says CHMM2's shuffle overwrites Nintendo's, so probably not, but I thought it'd be worth asking.

You'd have to download the themes you wanted.

You would need to dump your official themes for use with CHMM2 first, which is a tedious process.

Edit: Realized my old post was just scrambled notes. Here's a quick and dirty tutorial:
  1. Load your Official Theme using the Official Theme Menu
  2. Run 3ds_homemenu_extdatatool
  3. Dump the theme information to the SD Card
  4. Insert SD Card into your computer or use MicroSD Management from the Settings App
  5. Find "BodyCache.bin" & "BgmCache.bin" in the 3ds_homemenu_extdatatool app folder and rename them to "body_LZ.bin" & "bgm.bcstm" respectively
  6. Create a folder for your theme in the CHMM2 Themes folder. Ie: SD:\Themes\OfficialTheme
  7. Drag your bin and bcstm file into that folder
  8. Repeat steps 1-7 for any other official themes you want to dump

Whenever I try to make a shuffled set of themes, it goes to the default white theme. I can't get this to work.
Do you have the exact same number of themes set to the Shuffle option as the ones you add on the shuffle set on CHMM2?

Theme Sender Info:
Theme Sender is a little executable to send single or multiple themes to your Nintendo 3DS through WiFi.

You must use CHMM2 to receive the packet sent with this application.

Instructions:
- Put a zip file containing your themes (one per folder) called as "file.zip" in the same directory of Theme_Sender.exe
- Open cmd and navigate to Theme_Sender folder
- Launch Theme_Sender with IP reported by CHMM2 as first argument (Like Theme_Sender 192.168.1.71 )
- Enjoy!
