From what I've understood, the battery life is worse because emunand constantly read/write to the SD card. It doesn't really make a lot of difference when you use it, but in sleep mode it can seriously be more battery-consuming than sysnand. So when you close your console, put it back in sysnand before putting it in sleep mode, and everything should be fine.
but that defeats the purpose of sleep mode being able to stop playing instantly and transition to real life. you know without having to take the time to save the game and junk like that
 
Also, I have a DSTWO inserted. Is it active even if I don't launch it?

+ Is launching DSTWO from emunand even worse for the battery life?

If I transfer my pokémon AS save with savedatafiler from 3ds to n3ds i will be able to play online?

Yes.
You don't want to play online at the same time with both DS's though to be safe.
If they're both installed to the system (cia) then you can go online w/o worries.
If you're playing from a rom .3ds / .3dz, make sure you have a private header, otherwise you'll risk a ban.

Hi. It's me. Again.

New 3DS ("N3DS") with the 9.0.0-20 firmware.
HBL launched on boot via HomeMenuHax, then I launch my emunand CFW (Rxmode) via HBL.

What do you think is the best solution? (what gives the best performance)
1/ Use an emulator
2/ Use injected roms in VC cia's

Can DSiware be run on CFW if it's installed on both SysNand and EmuNand?
Yes, if you want to play them on EmuNAND you need to install them on both NANDs (but only if they are unlinked). If you want to play them on signature patched SysNAND there's no need install them to EmuNAND.

Depends on the N3DS.

Firmware up to 9.2: Gateway 3DS is your best choice, but actually you don't even need a flashcard, there are several custom firmwares out there.
Firmware above 9.2: Sky3DS + mGBA emulator via one of smealum's several hax
