ReiNAND supports the N3DS and has support for emuNAND, signature patches and the MSET exploit.
I suppose I'm trying to figure out the best or safest way to run GBA backups on the n3ds. Can abg_firm cia stuff be installed or run in reinand, or is it sysnand only?

I don't believe ReiNAND has support for GBA games yet unfortunately; however, it is listed under features in progress on the original release thread. I think Pasta is currently the only option for GBA games on the N3DS.
 
Even in Emunand I should not leave the internet turned on , shouldn't I ? One time I left it in sleep mode and wifi on and it asked to update ... Is there a way to avoid this other than the obvious "Don't turn the wifi on "

System updates automatically download when you are connected to the internet and have the system in sleep mode. Other than avoiding entering sleep mode while connected to the internet or turning off wi-fi, you can try the no auto-download option on Free Multi Patcher; however, it is considered unstable and not guaranteed to work.

So , the best thing I should do is use the internet to a minimum level and never put the system in sleep mode ...
