Hacking 3DS Internal SD card slower than GW SD card?

I formatted my SD card inside my N3DS as fat32.
I formatted my SD card inside my GW as xfat.

Both are identical 64GB Micro SD Cards. Kingston brand bought from a reputable source.

While transferring files from my PC to the cards:
The one formatted as xfat is getting like 12mb/s transfer speed.
the one formatted as fat32 is getting around 1mb/s transfer speed.

Is that formal? Would being formatted as fat32 be why it's so slow?

This is what other people were talking about. The N3DS does not support 64 Gb card officially, so what people have been doing is formatting it in such a way so that the N3DS "sees and uses" it. But after doing so, people were experiencing massive slow downs. This is probably the reason why you're facing your issue.

I'm not even talking about within the N3DS yet though.
This is simply using a 64GB MicroSD in my PC formatted as FAT32.
it appears to work ok within my N3DS though actually. *shrugs*

Then it's most probably your card reader. Change the card reader. Use one of those branded card readers like Sandisk or Transcend, etc. and NOT one of those cheap chinese card readers.

that is true i just hope the temp didn't exceed 85c which is according to sandisk the maximum temp their memory cards can handle.
