I am a little confused. Some questions:
  • What things exactly carry over from a linked SysNAND to EmuNAND and vice versa that don't carry over if they are not linked?
  • Does everything that does carry over, carry over in both directions? For instance, if you set up an Internet connection in EmuNAND it may appear in SysNAND, but if you then delete it in SysNAND it is still there in EmuNAND.
  • How can I tell if my SysNAND and EmuNAND are already unlinked or not? Also, does not having to unwrap presents (of games that are installed from CIA) mean that for sure they are not linked?
  • If my SysNAND is using some NNID, am I forced to use a different NNID for the EmuNAND if they are unlinked?

I only know your second point, but I know some things (such as wifi settings) *can* carry over, but that doesn't mean they *will*. For example, I was having a problem where every two weeks or so my sysnand would copy the wifi settings from my emunand. It wouldn't copy immediately, but randomly. In order to stop this, I created dummy profiles on sysnand (11111111, 22222222, 33333333), but these didn't get copied over to the emunand. Now there is no problem. Another thing that is linked is where the icons are. If I rearrange the icons in emunand, they get reset next time I launch emunand unless I also put them in those same places on sysnand. Same with folders.

You think about this to much. Sounds like a good science fair project please post your results. Do what you want, mine are unlinked.
3. Have you done a format of either one in system settings?
4. No

  • Theme settings, how the home menu is arranged, eShop data. Basically, both sysNAND and emuNAND use the same data folder in the SD card.
  • Not sure about this one
  • You can test that by applying different home menu themes to both NANDs, rebooting the console and seeing if they are still intact.
  • No, you can use same NNID on both.
