There is no way to transfer from flashcarts to pokemon bank, and there will never be a way. Buy pokemon bw/b2w2, trade your pokemons over and then use pokemon bank with the retail cart.

There is no was and there will be no way.
If you want your Pokemon in x/y, you need to buy an
original modul.

You can restore you savefile on the original modul by using
Pokedoc's backup/restore tool.

TO OP:

When it comes to Pokemon questions,
(Other users might ask;) the next ones will probably be :
"Can Pokebank work on 4.x GW/R4i/MT Emunand...." :
Presently No

"Can Pokebank on 7.x read cart played on 4.x":
Haven't been able to test, but my intellectual guess is "No"

"Can Pokebank be used with flashcarts":
Gen V definitely needs retail carts. Gen VI... at this point no, as Pokebank doesn't function with emunand

"Can hacked Pokemon pass Pokebank"
Depends on your skill level. If it fails Pokecheck, don't bother. (if it still gets through, good for you.)

"Save editor for Gen VI"
Presently No

"GTS spoofer/faker for Gen VI"
Presently No

"When will Gen VI be hacked"
Check my crystal 8 ball and find out.

"Pokemon X and Y has been out for a long time now,
Pokemon Platinum/Black/White 2 had AR/Cheats within a week,
when is it coming out?"
Different console, and the console kernel is presently accessible to only those who
know (or have an idea) of what they are doing.
There won't be any any time soon.

*sigh* ok ...

There are workarounds.
  1. Get Retail cart and R4i dongle (or whatever save manager that works) the save onto the retail cart and transfer yourself.
  2. Get Retail cart, and fakeGTS/pokecheck/GTS spoof the Pokemon from your sav onto the retail cart and transfer yourself.
  3. Trade the Pokemon to a friend with Retail cart, he transfer for you, and trade back to you.
So far, I don't think any workarounds for flashcarts.

I foresaw this problem, and purchased W2 after X&Y first trailer XD

If having to transfer them one at a time, taking around 30 seconds each is better than writing your save file to a retail cart and having everything in an instant is considered better, sure, go ahead.
If you only have like ~10 Pokémon to transfer and don't already have means of writing your save file to your retail cart, then yeah, but then when you have hundreds, have fun with that.

I just use my acekard 2i to backup the save to my ftp, edit the save, then rewrite over the retail cart with my new save. It owns.
Exactly what I do with savegame-manager. It's the best method to use if you want to bank multiple Pokemon over at a time, since you can edit the entire save file and thus all of the boxes.

I own an official copy of Pokemon Black and an Official Copy of Pokemon X, but I personally prefer playing with the Pokemon XY roms because it's convenient having all of my games in one place. I haven't tried using the official cart with the emunand (wasn't sure what would happen), but I know it won't work outside of the emunand because it tells me to update which would obviously break the Gateway 3DS.

Anyway, here is my concern: If I put a DS game in that temporarily disables the Gateway exploit until I run it again, so if I get Pokemon transporter within the emunand would there be any way to transport from an official pokemon black to even an official pokemon x in emunand? Let alone a Pokemon X rom?

I basically want to use the Coloseum trick to migrate all of my Gameboy Advance Pokemon to the pokemon black cart and from there move them into X&Y.

(it's similar to the original question, so I figured better it's than starting a new thread)

1. You can use retail carts in gateway classic mode, which spoofs the firmware so you don't have to update
2. Pokebank doesn't work on 4.x 3ds, not even with emunand. So the rest of your questions are void.

Are you sure about #2? Because I've heard that about a lot of Games, but I have never had any problem with online stuff. I have purchased games from the eShop into emunand and also purchased DLC. There is no reason to assume that this would be any different.

Currently - temporarily - I can't access the eShop but only because the version 8 update is required, but as soon as a firmware update for Gateway 3ds is available that problem is going to go away so we can still relatively assume that it's going to be at least as good as it was before. Of course, I also have a 1:1 rip of the game instead of a download so maybe that explains why I don't have any problems. Pirated games do have more problems playing online, or so I hear.

So no, the rest of the questions are not void.

What I need to know is if its possible to play a DS game within Gateway 3DS emunand without screwing anything up. If that's possible, I should have no problems with Pokemon transporter. If it isn't possible I should still be able to use pokebank.

Also, it is possible to get emulator Pokemon into an official copy of Pokemon X & Y if they are using DSTWO and also a genuine copy of pokemon black or white 1 or 2.

There's homebrew apps for the DS that allow you to restore/backup saves from DS carts. You'll most likely need a DS Lite to do this though There's a R4 brand USB save dongle thing that does this too, but I don't own one so can't say where to get it or how to use it. You can't run this kind of homebrew on the 3DS because you can't swap DS cartridges without the 3DS subsystem kicking you out with an error screen.

Depending on the emulator you played the game in, you "might" need to convert it to RAW format though. If it's some odd compressed format or some byteswapped order or other funky business that the emulator saved it in, you'll need to convert it first before saving it to the cartridge. ;)

If you have access to a DS Lite and/or the USB device dongle thingy, the best route is to extract an existing save from the cartridge you want your pokemon on and using the Pokegen app (save game modifier for Gen 5 games) to transfer your pokemon from the emulator save file to the extracted save file from the cartridge, then rewriting it back to the cartridge. (you have to select all the pokemon in the box and "drag" them onto a folder location in Windows. It will save them all as PKM files. Then drag said PKM files back into the program into an empty box once you have the extracted game save file open in Pokegen)

I think Pokegen has better compatibility with other non standard save file standards used by emulators and would be less risky then trying to transfer a save file direct from an emulator into your cartridge. ;)

But if you do know for a fact that the save file your emulator is using is compatible, then it's much quicker and you can just use the R4 save dongle thing or DS homebrew to write the save file to the official cartridge.

I had some Gen 3 pokemon I eventually got into a Black 2 game I played on a R4 flashcart. I know for a fact the save files can be written direct to an official cartridge since I had already done this with an official copy of Mario Kart DS. So I plan on buying Black 2 and then simply dumping the save file onto that cartridge using DS homebrew since I still own a DS lite. Then they are on their way into Pokemon Bank. :D

I might not get around to doing this till Alpha Sapphire comes out as I want to save the free 30 day Pokemon Bank trial so that I can do this with the latest Pokemon game.

Do you have a name for this homebrew?

I typically use NDS Backup Tool Wifi. There is a slot2 version of it if you have a slot2 flashcart which would make things easier. But The wifi version is the one to use. You'll need to find a program to host a FTP server on a computer connected to the same network as your Wifi source. ;)
