Depends on when it was shipped, but I believe they are usually shipped with the latest firmware at that time
i think it comes with version 2.1.0-4u, thats what came with my 3ds, i bought it about a lil bit more than a month ago.. but that can be changed for now, it may come with newer firmware also...
You can always ask the store manager, 3DSs are sent in batches with the firmware version of the 3ds in the batch printed on the side of the box.
But you can usually guess by the colour. Blue and Black - version 1.0.0-0+. Red and LOZ Limited edition 2.1.0-4+. IDK about the new colours, or new batches of the black and blue.
