Homebrew apps and 3ds games gone.

I was on the system setting looking through the system management section. I was looking through my games and deleting the ones I don’t play. I noticed an unnamed game with no box cover and it was 0 blocks. I deleted it not thinking much about it and now all my homebrew apps disappeared from the home screen and any 3ds games aswell. Twilight menu still shows up and ds games using nds forwarder. I can play the ds games too. I tried to install fbi and other homebrew apps again using cias but I keep getting this.

"failed to install cia file. result code 0xC92044FA level : status (25) summery: canceled (9) module : FS(17) desc: FAT operation denied (250)”

Sd card still has all the titles ( I can see by looking at setting system management) also I can launch the homebrew app through rosalina menu I have to change an app to launch homebrew. I can launch fbi.3dsx from homebrew app. What can I do ?

Also I don’t have a backup as I bought the ds modded( I know I should of made a backup when I received it)

Edit: I used faketik but it said no titles exist , also the sd card is still fat 32

Hmm... My best guess is that you might've deleted something to do with Luma3DS, or that your SD card is corrupted.
3DS Hacks Guide Post-Install troubleshooting has a section on this. Expand the 4th option under "Error Message on Boot", titled "HOME Menu is missing installed applications" and follow the steps until your console gets fixed. If you haven't already, re-insert the SD card (you should either way). Make sure to follow all steps carefully, for the SD card may be corrupted. If that is so, your 3DS will probably alert you.

I wish you good luck, and make sure to contact the Nintendo Homebrew Discord if you tried all the steps but still didn't fix your HOME menu!

But since I deleted something (not sure what) Will I not have to try get it back in order for everything to work ? Or will it just reappear somehow ? I've heard there needs to be some ID00 or ID1 folders in the 3ds folder and I don't know what that looks in the directory or if thats the thing I deleted. If that was the thing that got deleted will it just reappear by itself ?

Currently Im formatting and testing the sd card , I have to wait 2 hours, but I'll definitely follow those steps afterwards.

So far i've been following something that was posted on here years ago, But I'm not sure if its up to date since it was from 2018. I'm thinking about downloading the boot.firm from Luma3DS and replace it with the one on my sd card and see if it does anything.

You won't have to worry about making anything new right now, unless instructed so. I would take the post into consideration, but wouldn't follow many steps that they give you, because, like you said, it's from 2018. Again, I wish you luck on fixing your 3DS!

!! I managed to fix the issue. !!!

All my homebrew apps and 3ds games came back just like it was before. I found out that the title that i deleted was a corrupt file which messed up everything on my SD card. All I did was .

1) check if all my titles were still on the sd card (checked storage management and also under nintendo3ds Folder looked under ID0 and ID1 and then looked for titles folder
2) I backed up everything on my SD card and moved it to my macbook.
3) Reformatted the SD card to fat 32, I also checked if the sd card was faulty.
4) Looked through ID0 and ID1 under nintendo 3DS folder and removed any anomaly's. I found one and deleted it ( there should only be folders there however I found a terminal program or something basically not a folder)

However the initial test that checks if the SD card is faulty did say that it was not genuine and slowly failing. I then just put everything back on the SD card and put it onto my 3ds to see if it would be fixed. (At this point I was hopeless and was planning on buying a new SD card so I just thought I'd try it) And it worked ! even though the test said that it was faulty. Im just gonna play normally I doubt anything will happen but if something does I made a backup of my SD card just incase and will continue making regular backups.

I think the main thing was removing any corrupt files. everything is working now all my saves and games are showing on the home screen. The homebrew apps are also back where they're supposed to be.

Was that the h2testw https://3ds.hacks.guide/h2testw-(windows).html that returned that error on the sd card?

I have had SD cards die and the corruption gets worse over time until the card eventually goes read only. But that process can take years so you should make frequent backups and replace the card in the near future.

Thanks that’s good to know I’ll definitely do that !
 
Sometimes the corruption can happen all at once and just wipe your entire card too.
Oh ok I'll look into getting a new SD card then format it and test it. If its ok I'll just copy everything from my current sd card onto that new sd card, that'll work right ? Or do I need to do anything else ?

Should be fine, if you get any errors while copying specific files assume those files are bad and replace/reinstall them.

Aw dang it man, this is the closest thing I’ve seen to the same situation I’m having. I downloaded kid Icarus uprising a few weeks ago and went to go play it the other day and the game had no name and just a black icon. I clicked it, got kicked out, assumed it was just a bug and my idiot self decided to reinstall the game on hshop. Next thing I knew I had an error and all my apps disappeared except twilight menu ++ and my ds games. From reading other forms it looks like the game got corrupted somehow and the system assumes every other file is corrupted as well. My sd card is fine because when I open theLuma config it says my 3ds is currently running off my sd card instead of the latest backup (it would say that if the card was corrupted) plus I just modded my 3ds last month. The issue is that I just can’t find the corrupted file in my “title” folder. It’s a pool of countless other files. It’s so odd how there’s so little info on this issue. I’d really appreciate if you elaborate on how’d you find the file.

That just means your card is readable and that it can find boot.firm. That doesn't mean your card is "fine".

I've lost count of how many times I've posted these instructions...

Copy everything off your SD card using Roadkil's Unstoppable Copier. Format the card, test the empty card with h2testw, and copy everything back again. See if that fixes it. If the test fails or if you can't format the card, then you should get a new card (and copy everything to the new card after formatting and testing it).

If Roadkil's Unstoppable Copier has a problem with a file, make a note of the file and path name.

Coming from June 2025.
Got this same problem, backed up everything on the SD over to my PC, formatted SD, ran hs2testw (dayum that took its time!), formatted SD again, deleted some games from the backup folder, and then transferred everything back.
Works like a charm!

This is what worked for me btw!
Backed up everything with Roadkill, formatted SD, ran hs2testw on the SD, and copied the backup to the SD.
Worked just like before!

Hey guys i would like to report, same thing happened to me, i saw a empty question mark and deleted and because of that, all of my games were gone.

After injecting my microsd to my pc, windows said the disc is broken click here to fix it. After clicking that everything seemed to work fine.
