When you finished editing a pokemon in PKHeX you have to right click a spot in either Box or Party and select "Set" to commit your changes. Once that's done you can then use "Export SAV" to create a modified save file to import.
If you skip the "Set" step no changes you perform on a Pokemon will actually be applied to anything.

In this way you should see the new save file separately in Checkpoint and you can restore it.tried it, didnt worked outBasically just create two new text files on your desktop, leave them empty, and change the name and file ending to match the two save state files in the checkpoint folder. Then replace the files in the folder with your newly created empty files. Restore all of it on your 3DS as normal.
If you want to be extra certain that you don't break anything keep a backup of all original files somewhere else, but theoretically nothing should break. I've done similar to move my pokemon yellow save from my flash cart to 3DS and back without issues.

Deleting all content + folder from the SD Card
Create a new one with the edited savegame
Imported the edited save file with checkpoint
when i boot the edited save file he always puts me in this "continue Reset" menu where top screen is my game

That will definitely flush all extra data from the 3DS storage, but also means it'll remove all traces of your regular save as well.
