I had read that some homebrew apps work with the pro controller, but I am wondering how. I launched Wii Mode and the pro controller turned off and wouldn't re-sync. Do I have to have it wired with USB?

Afaik only Devolution supports the Wii U Pro in vWii mode and only because a bluetooth stack has been ported for it.

A homebrew app has to be specifically be programmed to look for it and use it. Most homebrew can use Bluetooth but they're only programmed to look for the Wiimotes that are synced with the vWii normally. For a homebrew (like Devolution) that is programmed to use the Wii U Pro controller, you'd have to start the app and THEN turn on the controller once it's looking for it so it would sync.
