My old PS3 (CEHC) keeps shutting down after less than 10 min of gameplay (I've been playing FarCry 3). And the red light starts flashing.

Temps seem fine:

I replaced the thermal paste recently, should I also replace the thermal pads? Or could it be something else?

FarCry 3 used to push my Ps3's fan to go louder than even Ps4's inFamous fan noise, so maybe FC3 is the culprit, hell i think FC3 killed one of my KIA ps3s if i remember correctly.

Did you vacuum/blow the heatsink?
Could be a clogged heatsink but no harm changing thermal-pads with new ones of the correct thickness.

Yeah, I did. I also apparently have a A0801002 syscon.

According to this, means:

A0801002 = RSX Power on VRAM failure (Potential NEC tokins issue and VCC)

So I take is either a NEC/TOKINs issue or PSU issue?

Your NEC tokins are going out.
You can fix it easly without replacing nec tokins, since those are somewhat still working you can just add 2 tantalum capacitors (330ohm or 470ohm) near RSX tokins (piggyback method).
I've done this on multiple consoles and it works great.
