Hacking Way to patch games from USB Loader Channels?

I can run most multi region games in full colour from the USB Loader menu (provide I patch them first).
However, loading games on my HDD, from pre-installed channels means I bypass the patching process (if you see what I mean) and they run in black and white.

Is their anyway for me to set the channels up to patch the game as I select them from the system menu.
Some way for me to alter the wad perhaps?
