I guess you've deleted titles on redNAND's MLC that still are on sysNAND's MLC? You can probably not even install them back as long as they're still on sysNAND's MLC. Maybe you can try deleting one on sysNAND (after backing up at least savedata) to see if a "?" goes missing on redNAND after that.

Nevermind, decided to try Fix94 CFW and everything is great

Actually, I would recommend Maschell's iosuhax over FIX94's. FIX94's was intended purely for wupserver and wuphax. Maschell is actually becoming something more. For example, you can now install packed titles from NUSpacker on sysNAND, but only if you're using Maschell's iosuhax.
