My Wii has been soft-modded for 3+ years now and I recently bought a Wii motion plus remote which didn't work on many apps (mainly FCENESGX and Snes9xGX) so I let ModMii run it's magic on a fresh SD card and let it do a fresh Hackmii and updates, etc. I also installed the unofficial updates of FCE and Snes9x that fix Motion+ from a thread on Wiihack (this is probably all I really I needed know but I was due for a good clean update.) During this process I also formatted my USB hard drive from FAT/WBFS to NTFS.

Now Snes9xGX and FCENESGX no longer detect the USB drive (they did previously). CFGLoader and WiiMC both detect the USB still.

Any advice on what the problemo is whould be greatly appreciated.

Homebrew apps don't run on NTFS , they use Fat32 only

Some homebrew detects NTFS, some doesn't. Reformat to FAT32.

There are tools that allow you to convert the filesystem while leaving the files intact.
Might be preferable to copying everything again.

You must pay for huge drives to be converted.

Not on ntfs -> fat32. That was wbfs -> fat32 -> ntfs which uses different tools.
The last time I did ntfs -> fat32 was in the late 90s (win98/winNT4).
Besides the fact that it did work my experiences then does not count for much now.
Even the tool I used does not exist anymore. But others do afaik.
