Apple Updating Jailbroken iPhone 3GS

So if I want to update to 4.0 or 4.1, but iTunes won't let me... how am I supposed to do it?

get the .ipsw from felixbruns.de then hit restore

Same thing.
"The iPhone could not be restored. An unknown error occurred (3194)."
 
As I said before, get Tiny Umbrella, and press save my SHSH blobs. If you have the ones for 4.1, press the start tss server button, open iTunes, shift-click restore and then chose the 4.1 firmware. Just be sure you have the right one.
 
Oh for Chrissake, "Dter ic" you're completely ignoring the SHSH issue. Trying to restore to a firmware Apple isn't signing (like 4.1) will NOT WORK on a 3GS unless one of the following is true:

1. Your HOSTS file is redirecting all requests to Apple to go through Cydia's servers instead, and Cydia has your 4.1 SHSH file. Then Cydia will say "yes" to the restore request instead of Apple. Note that if Cydia has ever backed up an SHSH file for you in the past, it will continue to grab them for newer firmwares as they come out.

2. Cydia has your SHSHs on file, you pull them with TinyUmbrella by requesting them from Cydia instead of Apple, and you then use the TinySS server to fake Apple's verification process locally on your machine. When iTunes reaches out to Apple for the restore request, it goes to your own machine instead, and TinyUmbrella/TinySS Server says "yes" even if Apple normally wouldn't.

3. Same as above but you backed up your own SHSH file with TinyUmbrella back when Apple was signing for that firmware. Note that at the default settings this will actually request through Cydia first, which will redirect to Apple if it doesn't have it on file. In other words, by default pulling with TinyUmbrella has the same effect as pressing the "Make My Life Easier" button in Cydia, so Cydia's servers will cache the file that you pull and will continue to cache new ones as new firmwares are released.

metamaster is correct here.
 
I followed metamaster's steps and here's what I ended up with:

-Successfully updated to 4.1 & jailbroke with limera1n (greenpois0n wouldn't work for some reason).
-Had some trouble re-syncing apps, but fixed with re-authorizing computer with iTunes.
-High scores were NOT saved. (Yes after I updated, I restored to my backup made prior but no apps were re-synced, only songs, photos, vids, and settings).

EDIT: It appears some high scores were saved and others weren't.. weird.

Next time, just shift-click update instead of restoring to keep all your scores and documents. I didn't mention that before because you had already restored it...

I may as well just stick this here rather than creating a new thread:
I re-downloaded the illumine theme with Winterboard and have applied it. 2 issues:

1- Some of the icons remain default. I had this problem before but found a way to solve it- only now I forgot. It involved SSHing and deleting/renaming a file if I recall correctly.

2- I can't set a background. I have "User Wallpaper" ticked in Winterboard and moved it to the top, but when I set a picture is a wallpaper for Home, it's still the default black gradient that's part of Illumine. The wallpaper works for the lock screen though. Any ideas?

thats becuase you have Illumine in use. since Illumine doesn't have a lockscreen included, that is the reason why your custom wallpaper works on the lockscreen not the unlocked background
 
I had it working before I updated though (when I was on 3.1.2).

I had the Illumine theme icons and such, but I was able to set my background which appeared on both the lock screen and home screen.

make sure the user wallpaper is on top of the list in winterboard
