I haven't used my n3DS for a few weeks. After charging it for 20 minutes I turned it on and it asked me to update. I did and now the screens have been black for 10 minutes. I'd rather not turn it off yet, did something wrong happen?

I mean, obviously something wrong happened, you're not gonna be able to do anything to stop it while it's just black screened, reboot and report back.

Ok, the shutdown button doesn't work, even if I keep it pressed for more than 30 seconds.

Will wait for the battery to discharge.

If you have a screwdriver around you can take off the backplate and pull the battery.
