Hacking Unable to recognize Japanese roms

I currently have 9.9.0.26U 3DS using sky3ds.
My problem is that after I formatted the micro SD card, I am unable to
recognize only the Japanese roms such as cubic ninja or fire emblem if, only seeing empty slot.
Before that, the 3DS was able to recognize the JP roms and even run the cubic ninja to
install ninjhax.

I would need help to solve this problem.
 
You only see an empty slot because you can only use roms that match your 3ds's region (in your case, USA).

Only way around that on your firmware version is using the regionfree launcher in ninjhax 2.1 homebrew menu.

but I was able to use JP cubic ninja rom to install the ninjhax 2.1
and also recognize the JP roms.
Don't know why but after formatting or doing something else, I see empty slots for JP roms.

Now, I was able to install ninjhax 2.1 through Youtube, but the Fire Emblem If is still not detected.
Other JP roms are working in ninjhax.

As dsrules said, Fire Emblem if isn't working on sky3ds, don't think they've fixed the template for it yet. So there's nothing you can do anyway except wait for them to fix it (if they ever do).

It can't be fixed because of the new AP measures in 3ds games. The new animal crossing game is the same way. All 3ds games being released will be like this too.

You must wait until sky3ds releases a new card.

More technically, the scene dump modified some bits to remove the AP protection, so now the signatures are changed, and an official firmware can't run it

Formatting the card has not caused any issue at all.
Out of region roms on the Sky3ds will NEVER show up on your homemenu when you cycle the card... unless you're on a cfw that supports region free, or loading them through the region free launcher on the homebrew menu... and why would you use a JPN Cubic Ninja rom when you can get one for your region?
My guess is that you used a correct rom for your region to install Ninjhax, but for whatever reason you're now trying to launch the JPN region version.
And as the other users have said, FEif currently won't work at all on Sky3ds.
