.sav files are still encrypted unfortunately, and they can be decrypted but it's the re-encrypting part which is a little... Yeah...

Does someone know if I were to dump my OR cart and use that with PKHeX, if that would fuck with my Y eShop save? I think I might do it and make a backup of the SD card's contents before testing it out if no one knows.

My eShop Y save is intact. :>
