I think only nintendo 3ds folder, because if someone have 64gb sd card and have too many video, photo, etc... why 3ds try to transfer these? (sorry for bad english)
Nope, it will transfer all the sd card content. So if you have a 64 GB sd card, use the manual transfer (through the PC and not between 3DS) else it will take a loooooooong time XD

theoretically i can all files Save on Pc and when only A9Lh+Luma and Nintendo3ds Content (Only Fieldrunners) on the Sd is.
It will Fast Transfering?
