I have a N3DS with latest CFW from 3ds.guide.

I have downloaded the 4 "Legend of Zelda - Ancient Stone Tablets" roms from bszelda.zeldalegends.net/bszelda.shtml and used a VC injector to make CIA files for my N3DS.

However due to the nature of this special game, you need to be able to carry on all your progress between the 4 different roms.

According to the patched game information you should follow these step when using a typical emaulator:

As soon you have finished a week, rename your sram to the name of the next week’s rom to carry on all your progress. E.g., Week 1 sram name is bszelda_ast1.srm. As soon you have finished this rom and want to start over with week 2, rename this file to bszelda_ast2.srm.

Is this somehow posible to accomplish when I'm using the VC injected CIA files on my 3DS? I tried to copy a .sav file from the SD card belonging to the first rom file (week 1) to the library of the second rom file (week 2) - but it didn't work. The system said the savefile was corrupted.
 
you'll have to use a tool like JKSM or Checkpoint to export(decrypt) the save from the VC title and import it into the next. the .sav files on SD are encrypted for each title, so of course they see them as corrupt.

I think I managed to get it to work by the following steps:
Export the savedata for Title1 via JKSM to the export folder: SD:/JKSV/Saves/[Title1]
Copy the savedata from SD:/JKSV/Saves/[Title1] to SD:/JKSV/Saves/[Title2]
Import the savedata for Title2 via JKSM from the export folder: SD:/JKSV/Saves/[Title2]
