I have been having issues playing PS1 games like Sheep Raider and the PAL version of Parappa the Rapper through a FAT PS2 FREEMCBOOT OPL via both a Mx4sio and an USB drive formatted to FAT32. The problem is when I go to save a game, neither of my games recognizes my MemCard Pro 2 memory card. I tried other save files in which I directly mounted via the Memcard website, but to no avail. I have also tried ideas like changing the VMC and switching to PS1 mode on the device itself with the same results.

When I go to play a PS1 disk, my memory card is recognized, and the game ID shows up on the Memcard. So, my question is, how do I get my downloaded PS1 games to recognize and save on my Memcard?

I suppose you're playing the PS1 games through the POPStarter emulator because you're starting them with OPL.

POPStarter doesn't support hardware memory cards, it only uses VMC files. The only way to use hardware memory cards with PS1 games on a PS2 Phat is playing them from (burned or original) CD.
