In the XML file, is it supposed to say this?There must be 3 files:
one .3dsx, one .XML, one .dsmh
Check the .XML file because mine was blank, just download the one from the first post and copy paste the content of that .XML file in yours!

I found out what was wrong I had Pokemon Shuffle and Omega Ruby's files in the folder.Well here's a few things to keep in mind.
1. There are 3 files in the save_manager folder. The 3dsx, the smdh and the xml
2. Kindly check that your xml file isn't blank
3. Your firmware plays an important role.
4. As the OP said, if you're using tubehax or ironhax you need to use the latest one in the OP.
5. What version of Ninjhax 1.0 or 2.1, this seems to only work with 2.1
