So I'm attempting to set up an easy to use method of transferring save data between my switch and pc via wifi and have sys-ftp light set up and working, but I can't figure out where the save data is located. When I use DB installer and browse the SD card, the folders are set up in a very intuitive way and the save files are easily accessible, but the folder hierarchy is different when I use ftp. Can anyone help me find the save data using ftp?

Just use a save manager like JKSV.

Saves are not even stored on sdcard by default. You can use Atmosphere's function to redirect saves to sdcard though.
Normally saves are registered and stored in protected folders in user partition on NAND (that's why you can't create new saves, only replace them). Editing them manually will break them, you must use dedicated system functions to access them.
Dunno what did you see, but you saw that wrong.

DB installer displays a bunch of folders when my switch is connected to my pc, one of which has all my save data in it. I can freely copy/paste files, and have already imported/exported save data for Dying Light. I assure you I didn't see that wrong.

Maybe that works for Dying Light because its not a Switch exclusive game but for games that are only available on the Switch, it will definitely not work.
