Gaming Repatch M3 Games

Hey I was wondering if I could upgrade all the games on my M3 SD to the newest firmware.
For example:
Mario Kart DS is on my SD card it's been patched with E21 some time ago, I open M3 Game Manager and open Mario Kart DS from my SD card, use settings it worked with on the first patch, and then make it patch.

Will this work? Or do I have to get the original ROM and just overwrite the old one?
