I am also working on a 3DS game library, but I am trying to get everything digitally. Games that I have that you did not list are
*Minecraft
*Kirby's extra epic yarn
*Tomodachi Life
*Terraria
*NES Remix
*Bowsers inside story remake
*Art of Balance
*Pokemon Shuffle
*Pokemon Rumble World and Pokemon Rumble Blast
*Sonic Generations
*Smilebasic and Pettit Computer (make your own games with a modified basic language)
*Puzzles and Dragons Z+Super Mario Edition
*Super Scribble Nauts Unlimited

Most of these are not available anymore physically (besides Kirby's extra epic yarn and bowsers inside story remake. I'm not sure about Minecraft though.) the only digital exclusive game there is on that list is Pokémon Shuffle.

I do have dragons and puzzles mario rmx and is still buyable under 10€ forgot to list it sorry. I did a bit on research on cubical ninja and yea doesn't really look interesting...
Tomodachi life is still a bit expensive.. Pokemon rumble is still on my list to get and bowsers inside story as well (got the ds version today) i need to update the list up there in alphabetical order... Ill check by the other games sounds good :)

Have you tried Attack on Titan: Humanity in Chains and My Hero Academia? They're both based off an anime but the games are fine for me. Harvest moons: Tale of two towns is a DS game but it's also available for the 3ds, My favorite from the series because you get to move between two towns. You should also try Need for Speed: No limits if you like racing games. As for my Personal Favorite it would be Stella Glow.

I'm also looking for recommendations, preferably RPG's, Visual Novels(except the ace attorney or professor Layton series) or Story driven games

I just got Radiant Historia 2 days ago, Haven't played it yet though. As for Fantasy Life, 999, and Virtues Last reward, I've heard of them but I'm still deciding though I guess I'll be getting them since many people recommend it. I'll be checking out Last Window, and Hotel Dusk Room 215. Thanks for these recommendations. I hope they give me a good play

A few honorable mentions (that i have and forgot to mention)
-Shin Megami Tensei (3DS) if you are a fan od persona for ps2 (persona q was released for the 3ds as well)
-Yo Kai Watch (3DS) similar to pokemon
-7th Dragon III Code:VFU (3DS) this game comes to the level of Etrian Oddysey gameplay (also worth checking for the 3ds)
-Monster Hunter Stories (3DS) turn based monster hunter rpg
-Mario & Luigi series (3DS&DS) i have all of their games great story driven rpg games with alot of humor (fun fact i finished superstar saga, paperjam bros and dreamteam last week)
-Story of Seasons (3DS) has a sequel as well game like Harvest Moon has an awesome sequel
-Bravely Default & Second (3DS) like final fantasy
-Xenoblade chronicles (New 3DS only) JRPG at its finest took me 70hrs to beat only the main story only with a few sidequests

Think those are the more less known games worth checking as well

So i managed to upload the full list of games that i have (all physical) and am still open for suggestions
ill be editing the to get list as well

I am not sure how 'rare' this title is, but I like "Mario vs. Donkey Kong: Tipping Stars." This puzzle series have two other similar games on the DS and one on the DSi.
