Homebrew Ranomized Pokemon X will not create a valid CIA, ever.

Hey all,
I've been trying to use PK3DS to randomize a .3ds of Pokemon X, extracted using DotNet 3DS Toolkit to rebuild as a .3ds and as a .cia. Then end goal is installing the game on my CFW N3DS, preferably as a .cia using FBI. I have tried many variations on getting this to work including:
1. Using v9 and v12 of PackEnglish 3DS before switching to DotNetToolkit
2. Rebuilding as a .3ds on both PackEnglish and DotNetToolkit and converting to .cia using GodMode9
3. Rebuilding as .cia using both programs
4. Extracting files from a .cia and a .3ds and rebuilding as both
(i.e .3ds to .3ds, .3ds to .cia, .cia to .cia, and .cia to .3ds have all been tested)

A rebuilt randomized .3ds runs on Citra, but if converted to a cia gives an NCCH error in FBI, or cannot be converted to a CIA using godmode9, or when converted using godmode9, gives an NCCH error when installing. (After 20+ minutes, too!)

What am I doing wrong? I've looked everywhere for the source of my issue and am coming up with nothing.

Also tried pokemon Y, without CFO edits, and tried remote installation using Boop incase the sd card transfer was off, but I'm STILL having issues! :(
