Wood R4 only needs _DS_MENU.DAT and __rpg. Folder _system_ will not be used, Wood R4 doesn't know how to use the R4 themes and doesn't read ebooks. I have no idea what Plugin is but my guess it is junk too. Also moonshl looks obsolete since the NDS file to start Moonshell (_DS_MSHL.NDS) is missing. Also _DS_MENU.SYS looks obsolete to me, it is not used by Wood R4.
This is valid for a real R4, maybe the R4i Gold is a bit different but I would just move the candidate obsolete files and folders to a backup and try. If it turns out they are needed then you can always put them back.
You can have games in a folder called GAMES. I just store the games in the top level folder of the SD card, I don't see anye benefit of a separate folder, it just adds an extra level to reach the games.
