If I have 2 different IDs on the same system (one on sysNAND, one on emuNAND), is there a chance that one of them will get banned/I get a console ban?

as long as they do not connect to nintnendo servers at the same time, it's fine. (and it isn't possible to do that, that would require having both sysnand and emunand runningh at the same time)

Ok, thanks guys! I asked because I thought Nintendo would be able to tell if the serial number was the same on both NNIDs and block them. Unless that's not how serial numbers work (don't know a lot about this sorta thing).

even if thay do ban you u can change the serial numbers on the 3ds to get unban by useing one from gamestop or something (note this makes that brand new 3ds not able to go online) lol
