Is there a way to backup my cloud saves without installing each game? It looks like content manager fails to download the save if the game is not currently installed on the vita.

Not surprising - Vita apps+updates+dlc+saves are officially supposed to be managed as a single object
I don't think there is a way to do that - maybe it's possible to create homebrews with matching titleIDs (and param.sfo, and maybe PFS encryption related files) but it sounds to me like an easy way to lose the remote backup too...
