I know of the DNS you can setup, but then freeshop and pokebank stop working. so is there a way to prevent update (nagging) in a convenient way?

Without blocking access to Pokebank no.

Yes pokebank uses your nnid which also uses the eshop blocking that also blocks pokebank even if you don't want to.
