I have a 9.2 O3DS with Cakes CFW. I don't have any trouble installing normal 3DS cias or eshop 3DS cias with FBI, but whenever I try to install DSi cias, it always fails.

Yes, you have to install them in sysnand using FBI with the destination set to NAND.
If you want them in emunand, they need to be installed in sysnand as well.
