I have a 500 GB wbfs formatted drive that has been working with no issues for about a year. I recently decided to install snes and nes emulators and store the roms on a 16gb FAT thumb drive. Now when I have them both plugged in USB loader won't start and it recycles back to the Wii menu. I have to remove the thumb drive to play Wii games and plug it back n every time I want to play an emulator. Any suggestions?

update your cIOS to d2x-9v49 or d2x10-alt-rev53 in order to use both USB ports simultaneously.
Edit: since 1 year old, you also might need to update GX, I have the latest rev in my Sig
